Is there anyway to convert this kit to use CR2032 batteries?

don't know why not. i've seen one of mitch altman's brain machines based on this kit running off a 3v coin cell. just tape a couple of wires to your battery and touch them to the + and - pads on the board and see if it lights up. be careful of polarity. did i mention that you should be careful of polarity. yes, i suppose i did.

By polarity you just mean to make sure that the positive goes to positive and the negative goes to negative, right?

yeah. i only mention it because i was trying to figure out why my boarduino wouldn't work last weekend and it turned out i'd grabbed a center negative wall wart out of the wall wart box. fortunately the boarduino has reverse polarity protection. alas, the minipov3 doesn't. i do things like that.
