AVR programming while connected to MintyBoost

I'm hoping to use the MintyBoost circuit to power an Arduino clone. I'm wondering how to deal with the 5V supplied by an FTDI programming cable. Will backfeeding the MintyBoost with 5v from the cable damage it? How about if the batteries are disconnected first? Would it be better to disconnect the batteries but run the FTDI Vcc to the input of the MintyBoost? Or is reverse-current protection (just a Schottky diode??) on the output of the MintyBoost the best thing (presumably this would cause a voltage drop)? Or maybe I can just not use the FTDI power and use the MintyBoost for power while prgramming?

Just disconnect the mintyBoost while programming with the FTDI cable
