Sparkfun uses those as well. Connectors are a Hard Problem in engineering, we tried to go with the emerging standard which is JST-PH. We have genuine JST PH cables which work quite well and digikey stocks JST PH connectors in both SMT and THM and are fairly sturdy. You can even use the THM connectors in 2.54mm/0.1" perfboard quite easily (which we have done). we have some part numbers in our handy part selector wiki:
