I am prototyping with teensy 3.1 at the moment, and for my next step I would need to use my developed program in the microcontroller without the development board. Do you have any suggestions about which are the recommended companies to acquire the microcontroller with a custom preprogrammed code?

You can buy programmers that program lots of chips quickly.
I use lots of ATTiny 85's and 84's and bare 328p chips and use a nice ZIF programmer. But there are other programmers that can program multiple chips at a time.
