I accidentally plugged a 9 AC power supply into my arduino, at first i thought it read 9 dc on the power supply. The leds still light up when i plug it to usb and the led on pin 13 flashes when i press reset. Would replacing the atmega328p fix it , or the atmega16u2 used as a serial to usb could have got fried as well by which replacing the atmega328p would not fix the problem? Also the arduino does not come up as a serial port when connected to usb.

That's one of those cases where you have to test each chip to see whether it still works. If the Arduino doesn't show up as a serial port, that's a pretty good sign that the ATmega16u is dead. Whether the '328 is also fried remains to be seen.
If you have another Arduino you can pull the questionable chip out and move it to the other, known good board. If it works there, you're fine. If not, you need a new microcontroller.
