Thanks everyone.
I got rid of the conductive thread between all NeoPixels. The only one left is the one connecting Gemma with the whole circuit. I wonder if that will work or if I have to replace that one as well.

You can try it. It may work. But as michaelmeissner says, hot-glue has a bad habit of failing at the worst times. I'd solder it to be sure. If you want something with the flexibility of the thread but the reliability of a soldered joint, we do have 30AWG silicone coated wire in various colors. https://www.adafruit.com/products/2051

I have an issue with Gemma itself. I tried uploading the basic 'Blink' code and it didn't work though there was no error.

So, only 3 out of the 7 neopixels work.
