How is the PN532 NFC/RFID Controller Shield different from the PN532 NFC/RFID Controller Breakout Board? From the descriptions, the best I can tell is that the UART communication option is not available on the shield.

One plugs into an Arduino and the other does not (directly)

essentially, yes. the shield has a built in 3V<->5V conversion circuit and is only for use with SPI and I2C and it is arduino shaped
