I have communication with the PN532 board with Raspberry Pi. I need the board to produce a 'BEEP' sound and flash three LEDs.
Is there a configuration or the ability for me to attach an indicator light and sound (like a beep) when a tag is scanned through the pn532 board or do I need to go through Pi for a simpler solution?

You would attach the lights and beeper to the Pi, rather than to the PN532 board.
