I had the stepper motor running fine. Disconnected motor to check resistance then reconnected. Did not run and then I tried to ulpoad to board (several times) when I received this error:
avrdude: stk500_recv(): programmer is not responding
avrdude: stk500_recv(): programmer is not responding
I have not changed the usb (checked it) tried all of the other trouble shooting suggestion, also quit app and restart computer to no avail.
Any possible resolutions?

Have you got a programmer to re-flash the bootloader?
No programmer should I get a new AtMega? Where do I get the bootloader from?

I have ordered a new ATMega. They are already burned with a bootloader, right? I thought that this might be a less expensive solution. Do you think that this will work?
