The powerboost has been working well for me for a while, but I am now plugging in more usb devices to the raspi3 and it seems like the powerboost can't supply enough current. Also, battery doesn't charge very fast when the raspi3 is on. Is it okay to put two powerboost 1000s in parallel to handle more current?

No. Two regulated power supplies wired in parallel will fight each other - likely damaging one or both in the process.

Thanks for the fast response. Any recommendations on how to solve the problem? Is there a more powerful option available? What if the power out on both the units were connected through diodes? Would it be okay then?

Check with Pololu. They have a pretty good selection of boost converters in various voltages and capacities:
