obvious answer for a new electronics mess-arounder

how do you program the microcontrollers? i know there are downloadable firmwares...

but how do you actually get that INTO the microcontroller?

dont be afraid to use big words....im not stupid..this is just new haha

id appreciate the help

You need a microcontroller programmer, such as Ladyada's USBTinyISP. Its pretty simple actually.

For AVR microcontrollers, you write the code, and compile it for AVR. Then you plug the programmer into your computer's USB port. The other end of the programmer connects to 6 pins on the microcontroller. You'll have to read the microcontroller's datasheet to find out which 6 pins though. Then, run avrdude, which with the correct settings, will put your code into the microcontroller.
