Is there anyway to use an arduino to start a challenge-response with a yubikey? When I look it up I find one github repo that comes close to this, but I want to be able to write it myself from the ground up that way I can easily modify it, and that repo seems to have a ton of different interoperating files (and it was last updated in 2019) and looking through them I don't think it would be easy to work with. Is there a guide or specific documentation I should look to in order to try to write something like this?

It may be possible, but we don't know anything about the Yubikey or its protocols.

The biggest concerns are related to memory: Flash to hold the necessary code, and RAM to handle the calculations. I'd expect things to be kind of tight on an Uno. You might want to work with a 32-bit microcontroller instead.
