Gyro Chip Alignment on Adafruit 10DOF

I have recently purchased Adafruit 10DOF from thingsbit and i am using the same to get orientation. Using Adafruit's library the orientation (which uses Accelerometer and Magnetometer raw values only), we got accurate results, however using Madgwicks algorithm (which uses Accelerometer, Magnetometer and Gyroscope readings), we get distorted results. On checking the 10dof board, we figured out the L3GD20H (gyroscope chip) orientation on the board is not aligned with LSM303DLHC (accelerometer and magnetometer chip). We referred Adafruit 9dof board and Pololu AltMU 10DOF board. Refer the attached image for the difference on board spotted. Please provide the solution for getting orientation using 10DOF.
