I accidently shorted vin to ground when testing voltages (<1 second). smell. Now there is no power when powered by battery. Everything works when powered by usb.
From the schematics, it looks like there is a diode from the barrel terminal to the rest of the power circuitry. Is this the likely fried component? (proper part number?)
If not, what is the likely failed component?
Any help would be appreciated.

My guess would be the LM2734Y voltage regulator. Are the re any outward signs of damage? Often a fried component will have a blister, hole or burn mark on the package.

I inspected the board with a magnifying glass and the only evidence looks like a scorch mark under the inductor just behind the barrel jack, and it may also be cracked/split.
This looks like I could replace (my solder skill is poor, but is relatively open and just two solder joints). Can you provide an appropriate replacement number or component?

On the schematic it is labeled: 10u SRR0604-100ML
That would be a 10 microhenry inductor. Mouser stocks them:

The damaged component is a smd inductor or capacitor just behind the barrel jacket .
This component is not visible in the boards pictured on your site???
The model # is Due R3-E.

We do not manufacture these boards, so all I can do is look at the reference design files published by Arduino. You can download them here and see how closely they match the board you have. If not, the Arduino.cc forums would be the best place to ask.
