A Leonardo can be 100% pin compatible with the UNO. The only thing that could be a problem here is that SPI or I2C is used, and those default to the hardware pins on the LEO, but they can be mapped to the UNO pins as well. Remember thought that the LEO also needs a bit of the extra 512 bytes for its USB driver.

Library is not Leonardo compatible…it relies on whole-PORT writes for speed, and the Leonardo PORT-to-pin mapping doesn’t match the Uno.

In terms of connections - your initial setup is probably fine. The suggestion for trying the other connection was out of concern for there possibly being a GND issue between the power supply and the UNO, causing a signal level issue to the matrix.

Well this in incredibly disappointing. I recently planned a project after reading the RGB Matrix tutorial on Adafruit as I already had an Arduino Uno. I bought the 32x32 Matrix and a few sensors plus the matrix shield, now it sounds like I can't use them
