Has anyone run into this before? I can adjust it somewhat by changing resolution, but I can't get rid of the stacks and stacks of desktops.

That is strange almost like the Finder is getting confused.
What are you connecting into the Qualia bare board driver? eg. Macbook on one side of the DP? Are you using our 9.7" display for the other side? What version of OSX are you running?

Turned out to have been a bum cable. Swapped it out and it worked just fine. Now to figure out how to get it to work with my pi...

It can be done Pi --> DisplayPort.
