MintyMp3 V2 with usb - when to program microcontroller

ok so I have all of the parts but on the fabrication instructions it says you can load code to the microcontroller from usb does that mean I can put all of the parts on then upload the bootloader and all of that or do I program it with the first instructions to get all 5 wires on a DIP socket and program from there.

Just incase I wasn't clear basically with version 2 can I just do all programming through usb instead of making the dongle with just the microcontroller on the board.

No, you have to program the microcontroller with the dongle and all that before anything else. This allows you to later program the microcontroller through the USB port with the rest of the firmware.
