How is it connected? The RTC on the Adalogger wing is the pcf8523, not the ds3231.

I'm using the DS3231 Precision RTC FeatherWing - RTC Add-on For Feather Boards with the M0 Adalogger feather. They're piggy backed.

hmm - does your adalogger wing also have the PF8523 RTC on it - it also uses 0x68 so there may be a conflict.

I'm watching the technical details of the board and it seems to have only one ship on it, the DS3231.

Ah, right. You aren't using the Adalogger wing. You have the Feather M0 Adalogger and the Precise RTC FeatherWing.

Can you confirm it works with Arduino?

On top I have the M0 adalogger feather and under is the DS3231 Precision RTC FeatherWing - RTC Add-on For Feather Boards. The connections are standard. I've just tried the last version Adafruit CircuitPython 2.0.0 on 2017-09-12; Adafruit Feather M0 Adalogger with samd21g18 with the new bundle and I'm still having the same problem.
