PDEC pins metro M4

I need to use the PDEC inputs for a quadrature encoder. Looking at the SAM D5x datasheet, the PDEC pins are available on the PA24, PA25 and PA22 pins. According to the schematic, the PA24 and PA25 pins are connected to the USB X3CONN connector . The other PDEC options are not connected on the M4 board. For this project I do not need the USB port.
PA22 is for the quadrature index which is connected to pin 1 of the IOL connector.
Can I reprogram the D+ and D- pins as PDEC and use the USB connector to wire in the quadrature encoder? That would be handy as I can use the power pins of the USB cable for the encoder power as well.
