I have finished building my Fuzebox yesterday and everything works great!!
The only problem I have is a high latency of the joypad, that is there is approximately half a second delay between a button press and a reaction on the screen when I play megatris, for example.
Is that normal?

It's getting a bit embarrassing, but again I have found the solution myself.
I did not connect the fuzebox to my TV but to my Macbook using EyeTV 250 plus. There's a huge delay between the video signal emitted by the console and the screen content. But there's a game mode in the EyeTV software and after I have selected it everything's perfect!!

Sound seems to be handled in the same way, that is everything is delayed by half a second unless you switch to game mode.

That's kinda classic with these capture cards it seems. I've got a recent Haupauge breakout box on my pc and the delay is terrible. And contrary to you, there's no 'game' mode. Doh!
