The little male header part is not in the instructions, nor is there anything about it in anything else. Do I need it?
I also an an extra capacitor and 2 extra diodes in my kit that kinda of threw me off. Now if I could just find my batteries.

I think the header is for the pins that allow the bootloader to be put on the chip.

Correct. The little 2x3 header is used to program the chip. You can leave it off.
The other spare parts are odd though. If it fires up and works, then don't worry about it. But if it doesn't seem to work, post a photo of the front side of the board and we can see if anything seems missing.
